In Japanese or English ? As for Japanese books you can find at many large bookstores in shopping area (Shinjuku, Shibuya, Akihabara, Ginza) in Tokyo. I suggest Shosen bookstore in Akihabara and Jimbosho (bookstore area) or Kinokuniya in Shinjuku. As for English, Nishiyama in Ginza area is the best but a little difficult to locate (check its website and google map).
