They did fire Flak at aircraft targets and for this the Luftwaffe had Fliegerzielgeschwader with a whole range of obsolete and captured aircraft types. You can find a few examples of flights over France by Fl.ZG 2 at the beginning of this article: http://www.ghostbombers.com/Bongart/intro_01.html
